I just played roughly 5 missions as an Assassin. Before I started I checked to see my progress at the purist heroic deed and it was 47/50. After completing the misssions without innoculator use I was still at 47/50.

May we ask on what platform are you playing? As we tested the Deed counts properly on PC.
