And they seem to have reset the mission so it appears again - but it looks like  I'll have to complete it again! Thanks for the quick turnaround - hope I didn't lose my progress/loot etc.. I'm a bit nervous about continuing the story atm though as I'd hate to have to get stuck again - wk40 groundhog day!

Same thing happened to me. Just on a different mission of the campaign. So frustrating. Pay all this money for a bug ridden game.

I have the exact same problem. I'm starting to be sorry for buying the Imperium edition. 

The same thing happened to me after completing the 5 wave mission where you have to clear the ship then protect the adept for 5 waves while he talks to the machine spirit. Finished the mission, completed the waves, protected the priest and even got the rewards screen and chest at the end, but there is no mission to continue on with and the clues and journal don't seem to register the mission completed - and I cannot redo it - the only mission I have available is a separate one to investigate a cult in another star system which is still above my power level. I would really love to be able to continue with the story as I was enjoying it up til then.

 I see many forums (and reddit) seem to have people complaining about this same  mission bugging out. Please fix it!
